I've since tested in demo mode having 2 different versions of an EA in the same terminal on the same market (a separate chart for each market) and they did not appear to affect each other. Just to be sure I would test it though - that's what demo mode is for...

The EAs definitely won't affect each other as they have their own magic number (trade identifier) which you can see in the Optimisation.
