I think you are mistaken about the difficulties of "shaking just right". There have been no problems with the shaking of the tubes, other than the one issue in Japan where the problem was the documentation, not the procedure.
Regarding the "difficulty" of drawing three tubes. I doubt that that is a real problem. My understanding is that they use a butterfly needle, enabling one puncture to supply three tubes. I would compare the whole process with the T-Spot test that you mention where they have the complexities of the separation, washing, counting, and adjusting to the correct concentration of lymphocytes that is needed when the blood gets to the Elispot lab. This complexity, and the overall cost, is the reason why the QFT diagnostic is much preferred.
